Well, after Needle in a Haystack chain of quests inside the monastery, I chose to let Pious go free and when I came back to the chest I dropped all my stuff before joining the monastery, there were everything stored but my armours and weapons! Is this supposed to be that way? Is it a bug?

Well, probably. I got all my stuff back when I took him to Rattay. The Bailiff sends someone to pick up my stuff then it’s all in my inventory again. I don’t know about just letting him go free.
I killed him inside the monastery and all my stuff was in the chest. But I haven’t tried letting him go free yet.
