You don’t need to do the missions no. However you can’t just knock him out and carry him to Rattay. If you want to arrest him you will have to go along with his plan. Then once outside you can arrest him. With some persuasion of course.
No, you don’t have to do any of the missions. Of course the game will fail you for them, but the sole reason you’re in the Monastery is to find and kill Pious, nothing more.

SPOLIERS - MONASTERY MISSION
Antonius is Pious. Eithre you kill him with the ormented dagger hidden somewhere in the Monastery OR you let him poison you and you’ll both escape. From there you can arrest him (you have to fight and beat him in boxing), let him go, or outright kill him for the bandits.

No. After the Monastery, as far as I know, he is locked up, will tell you everything, and will remain in the dungeon.
